When you crate her at night, make sure you pick a corectly sized crate. One that's too roomy, just like free access, will give her places she can use as an indoor potty area.
Some pups just find indoor potty areas very convenient. The pup might still be quite tired and it's just easier to pee or poop somewhere inside and then go back to sleep than to try to wake a human. It can become habit very easily and a dog with the habit of looking for an inside potty area really needs the right sized crate until they really understand the whole housebreaking thing.
