Yes, seperate them. I'm glad to see you understand that keeping them together is not a smart move. Same sex households are usually a problem when both dogs are near the same age. ESPECIALLY females.
Call the shelter you got the dog from and find out if you can return her. Hopefully they will be able to rehome her for you.
